Well on your clean install you also have installed some 3rd party repositories which might give the kodi based update trouble. Try it from the command line.
sudo apt-get update
sudo apt-get dist-upgrade
reboot

That’s weird.What’s the 3rd party repository? I don’t remember to have added anything to sources
Search your log files for “Using repository repository” then you will see which repositories are being used
But they are addons repositories, do they affect?
