Well it seems you have problems with more files and your package database.
If your system is not to much customised I suggest to start from scratch.
Alternatively what do you have in bunkus.org.list? Maybe removing that running update/autoclean/dist-upgrade could fix your issue.

bunkus.org.list is for MKVToolnix and I use it often.
as nothing seems to fix my problems (upgrade and packages) I’ve reinstalled osmc from scratch.
so, after spending many hours to customize my media server it’s ok now.
