I have what seems to be the same exact problem. I have run every model of PI (including 2) with generic MCE remotes and never had a problem until I upgraded my Pi 2 from Raspbmc to OSMC. I am also using harmony remote with the chinavision profile. Unfortunately I am not at home right now to do any debugging.
I would strongly recommend looking into a $2 gpio receiver as it seems the most stable on the PI
I know it costs a lot more but I’m probably going to get the Flirc since I’m not good with Linux. Flirc seems to work for any kind of remote.
Probably way too late, but I have the same ir receiver (which I also had left over from my now deceased boxee) and it works with my harmony remote and pi2/kodi as a ‘Hewlet Packard’ manufacturer, ‘XP Media Centre’ model number. This was the same setup I was using on my boxee and it works just as well now on my pi.

FYI Logitech has added Kodi in to the database use Microsoft for the make then use Kodi for the model
