Solved: The long empty subfolders have been cleaned out and now an incremental update of the library takes less than 30 seconds instead of 2-3hours! Strange that the Rpi3 did not mind this… it also took hours. Anyway, now all seems good and I have been up and running for 48 hours with Library auto updater reinstalled and initiating scanning every 4 hours with no problem so far.
